Have to go with Bowser and Ganondorf, best villians in my mind. I'm sure i would have thought the same of sepheroth if i had played the game.
Bowser is cool. But as a villain he's nothing special. Kidnapping a Princess constantly isn't that villainous.
Ganondorf is probably my favourite Nintendo villain, that or Ridley from Metroid.
But overall it has to be Sephiroth, I just can't think of anyone else from gaming who are as evil as he is.
the rabbids are AWESOME! i love them, but i dont think they really qualify as a villan, more like a menace, lol.

Ganondorf and Kraid (actually, all the bosses in Super Metroid minus the Wrecked Ship one) are my favorites. Honorable mention goes out to RE4 the salamandar in the lake and el gigante, I loved those battles. The Ghost Ninja and psychomantis from MGS also belongs up there, despite not really being a boss.

Despite the terrible voice acting, and lack of people playing it, I think that the main villain in Baten Kaitos is pretty evil. I can't recall his name, but he burned down the kid's house when he was like 4, killing his grandfather and brother.
many want agree but my favorite game ever was freedom fighters.... its considered a mediocer game but i relally got pulled into it.

ill have to say that the bosses from the doom 3 games were pretty badass.
