yeah, that's what turned me off about it before. However, if you look at that scene closely you will see that she is wearing all black just like the person walking away and she could be crying for what she had to do.
My other theory is that it could have been West since he wanted to stop Claire from spilling the beans and that's basically what Nathan was doing. The person walking away is quite slim as well. Also, with the next chapter being called "Villains" we may need a couple more instead of just the one and the one who is now underground.

We know one, well two actually (underground boy, Sylar may try to find him just to kill him and take his powers if he doesn't somehow already have them from the blood transfusion) but they may also be referring to some people from the Company but we're gonna have to wait. Damn you writers strike!
