There are actually a few Futuramas that make me swell. I wouldn't say cry, but they certainly get an emotional response. There was another one where they go and get honey from a giant bee hive, and they try to bring back a baby bee.

I can't remember crying in a game, but the one to get the biggest emotional response was OoT, at this scene (which hasn't been mentioned yet):

You fight Ganon after the tower collapses, and the little bug tells you that she won't back down this time. I don't know why, but I was really into that game the first time I played it, and I was very attached to the characters.
Like you Z6 I also had those moments in Futurama. Like someone else said the scene with Fry's dog at the end of the episode. Just waiting there.
The infamous death scene in FF-VII. The only scene in video game history to make me feel legitimately sad.

And the ending of FF-VII with "you-know-who's" face appears is the only scene in video game history to make me feel legitimately happy and relieved.

I cried a few times with games, I'll remember which ones soon... I also cried a little during the Tribute to the gamecube on this very site.
